New puppy sleeping arrangements?

Hi, so our little Auggie has been with us since Sunday night now and it's time for us to really figure out how to train him.
My first big question is where should he sleep?
First off his story is that he showed up in our drive way neglected hungry and abused, so we have used this week to just love him to death, get him eating properly and he had a vet look at him.
So his first night I put him up on our balcony in a medium sized kennel I borrowed covered in blankets and he slept from 8-8 straight through. Not a peep. (Our bed is a few feet from his kennel on the balcony and the door was open) we didn't expect to keep him. We thought he was lost and just wanted to reunite him with his people in the morning. The next day we knew he wasn't "lost" he was either dumped or ran away from abuse. No one has claimed him. No one was looking for him at our spca either. He has scars. His bones stick out. He's afraid of dh. So that day we asked our landlord If she would change her pet policy and let us keep him. She said yes if he was outside.
So the next night we tried him outside in the kennel again and he was up every 2 hrs. Long night! By early morning we had figured womb noises settles him down fast! He still wakes up 3 times but settles pretty quick with the noise and Us Reminding him were still here. So where should we go from here? We have to get a big kennel. Should plan on him always sleeping on the balcony? Our yard is not fenced all the way so we're going to buy him a dog run as soon as we can afford it. Do we transition him there? Probably a month or two till we can get it in. Do you think he will always need the womb noise? Sorry for the novel. I just want to get him trained, but also want him feeling secure in a loving home.

Have you tried having him sleep in your house? Perhaps he would feel more comfortable closer to you. We never had this problem, but when we got our rescue at 3 months we had him sleep in our room. Than again we chose to make him a house dog.
