Since she is so afraid of the crater, I am letting her sleep in her own bed, but in my room. Is this a mistake? Thanks

Mistakes are part of life, we learn from them.
If she is happy sleeping in her bed in your room, I don't see it as a problem. Many people share their beds with their dogs. What is important though, is to teach puppies/dogs, that being alone at times is ok.
