rescued puppy from shelter, ? fleas ..advise

Hello new to this site. We just rescued a pit puppy (we are thinking she's a Staffordshire terrier, momma isn't one of the big bully pits) from the Humane Society. Momma and puppies were dropped on the interstate. They are lucky to be alive. Two puppies made it to the shelter with momma. (don't know if there were others) She is approximately 13 weeks old and as sweet as she can be. During her time before the shelter, she became infested with fleas. When she arrived at the intake shelter they treated her and got most of them off. As soon as we arrived home with her she went straight to the bathtub for a good bath. Two days later while I was holding her I spotted a dark small bug on her face, which I removed, then took and bathed her again. I noted another bug in the water. I purchased a natural flea shampoo for her as I didn't want to be too aggressive as she does have some sores located on her neck from the infestation. I am cleaning those areas daily and applying topical antibiotic ointment at bedtime. Last night I noticed that she was constantly flickering her ears and then she would either bite at her leg or back. I am assuming she still has fleas on her although I am not seeing them, and I am washing her linens and bedding daily. I know that there are different life stages for the flea, and want to get rid of these before I have them in the house causing problems. I also know that the Staffordshire terrier (pit) have a tendency to have dry skin and with her already having the sores on her neck want to be careful. any suggestions out there for this little itchy baby?
